Non Technical Summary
A greater understanding of the molecular and cellular mechanisms regulating early embryonic development is critical to address problems of embryonic lethality observed in agricultural production. Combining technologies such as in vitro fertilization, next-generation sequencing, bioinformatics analysis, mathematical modeling and state-of-art genomicediting provides phenomenal opportunities to understand the role of key molecular regulators controlling viability ofgametes and embryos. In vitro embryo production could be timed to be used to increase flexibility in animal production.Genomic selection through NGS based screens in combination with OPU, the useof sexed semen, and further epigenetic selection of early embryos will lead to a faster rate of genetic improvement, thereforeincreasingefficiency of livestock production.

Goals / Objectives
Understand the biology and underlying mechanisms of gamete development, fertilization, and embryogenesis. Refine methods for production of genetically enhanced animals to improve livestock production efficiency.
Project Methods
Use low-input whole genome bisulfite sequencing andChIP-seq throughput technologies to profile methylome and chromatin architectureof bovine oocytes and embryos.Develop a network-based analyses approach to discover master regulator genes in early embryo development.Develop genome-phenome association approach to identify key maternal and paternal drivers.Determine molecular and cellular mechanisms by which maternal and paternal drivers regulate preimplantation development using state-of-art genomic editing technologies.

Impacts
What was accomplished under these goals? It was confirmed that stimulation with FSH prior to OPU collection results in greater developmental competence compared to non-stimulated OUP or slaughterhouse derived oocytes. RNA seq data with oocytes from these methods of collection identified differentially expressed genes in both the germinal vesicle and metaphase II stages which can be investigated as molecular markers of developmental competence. The effect of heat stress on the developmental competence and global gene expression profile of oocytes through the transition from spring to summer under Louisiana conditions were assessed. RNA seq analysis identified the genes that were differentially expressed as a result of heat stress at the GV stage and MII stage. This information provided new insight into the molecular mechanisms of detrimental conditions (heat stress) on bovine oocytes which may help to reveal master regulators controlling oocyte competence. DNA methylation is crucial in the epigenetic regulation of mammalian embryogenesis. Using both single cell/embryo reduced representation bisulfite sequencing (RRBS) and single-cell/embryo whole genome bisulfite sequencing (WGBS), stage-specific genome-wide dynamics of DNA methylation was characterized in bovine sperm, immature, in vivo and in vitro matured oocyte as well as in vivo developed early embryo stages. This study provides the first comprehensive analysis of the global dynamics of DNA methylation in bovine gametes and single early embryos. These data will serve as an important reference base for embryos produced by assisted reproduction such as in vitro fertilization and cloning as well as models for human early embryo development.
